Nagate Tanikaze grows up in the lowest depths of the Sidonia, a vast seed ship carrying the remnants of humanity through space a thousand years after an alien race called the Gauna destroyed the solar system. Raised in hiding by his grandfather and trained only on an old piloting simulator, Nagate surfaces after the old man's death and is recruited as a Garde pilot. He reaches the surface just as the Gauna threaten Sidonia again, thrusting an untested recruit into the giant mecha that stand between the ship and extinction.
