Shido Itsuka, an ordinary high schooler in a world plagued by devastating spatial quakes, discovers that the disasters originate from beings called Spirits whenever they appear on Earth. His younger sister Kotori reveals that she leads Ratatoskr, a covert organization that wants to save the Spirits rather than destroy them, and that Shido has a rare ability to seal their powers. The catch is that sealing a Spirit requires making her fall in love with him. His first assignment is Tohka Yatogami, a Spirit who wields a sword at the epicenter of a fresh quake.
